Deus Ex 2.

Amplitude / Frequency.
Both awesome games and totally underappreciated.
the worlds lack of buying amplitude have caused the makers to drift away and make games like singstar.
although they also make guitar hero , so its not all bad.
but still. i want an amplitude sequel >.>

Beyond good and evil! Like you guys said, that's one huge underrated game. Other games IMO would be Giants: citizen kabuto and..... well let me think about it and i'll tell you guys 
Edit: Oh yeah! Mechwarrior 4 deserves a sequel! Add some more depth to it and it would be one big omgwtfbbqpwn game.

I remember playing BG&E on my Xbox. That was one game I truly enjoyed. It had a very quirky storyline and the gameplay was sweet.

Originally for the Super NES, and then re-released for the PS1. The reviewers at Game Informer didn't give the re-release a good review because "you couldn't control the battles." That was kind of the point of the game, you had to set up your units in such a way that they would operate well in battle. You also had to balance units and not make them to over leveled other wise you'd lose reputation and alignment. There was a lot of stuff that was kind of under the surface of the game.
